Star Trek I: The Motion Picture***
Scene: Just after they get back on the Enterprise after Vger disappeared and star talking about what's just happened.

Blooper: Spock and McCoy are standing next to eachother on the Bridge. In one shot Spock wears a coat with an orange armband and McCoy with a green armband. But in the next shot McCoy is wearing an orange armband and Spock's is Green.
Star Trek II: The Wrath of Khan*****
Scene: Saavik is in the middle of taking the Kobayashi Maru test.

Blooper: If you look at the Turbolift doors behind her, you can see a piece of paper that looks like a stencil to make the markings on the door. But in a later shot, the stencil is gone and the door now has its markings.
Star Trek II: The Wrath of Khan*****
Scene: As khan is talking to Chekov and Captain Terrel.

Blooper: Khan looks at chekov and says, "I never forget the face, Pavel Chekov" But in actuality, Chekov wasn't stationed on the Enterprise in the TOS episode "Space Seed" where Kahn made his debut appearance. So Khan couldn't have recognized him.

Star Trek III: The Search for Spock****
Scene: The ships sensors just detected a breakin in Spock's quarters.

Blooper: The blueprints they use on the screen to indicate where the breakin was were taken from the Original Series blueprints. And on those blueprints, that section is Labeled "Brig". Why was spock living in the brig?
Star Trek IV: The Voyage Home*****
Scene: Sulu is flying the helicopter to the park to deliver the transparent aluminum.

Blooper: If you look at the windshield wipers when Sulu accidently turns them on, you can see a guy's finger manually pushing them up and down as a result of the windshield wipers being broken.
Star Trek VI: The Undiscovered Country*****
Scene: During the cast credits.

Blooper: If you look for Uhura's name, you'll find that they spell it "Uhuru" instead of "Uhura"
Star Trek VIII: First Contact**
Scene: The borg start waking up after the crew fail to get into engineering.

Blooper: A borg wakes up behind Worf and Worf quickly floors him with the butt of his rifle. If you look closely, the Borg that gets hit is visibly different from the one that wakes up.
